Tops
A couple of days ago, I bought an ivory calf-length skirt with a bit of a flare for $17 at Macy's 65% off rack. I wore it with a pull-over multi-color top that was mostly different shades of medium brown with a little burgundy. My wife said "that looks horrible - did you look at yourself in a mirror?"
Well, yes I did. And I've worn that top with trousers before and she'd liked it and I've worn skirts before and she likes those. The problem is how to pair tops, which really require masculine sizing for shoulders, chests and sleeves with skirts. Nearly all of the tops I have are too long to wear effectively outside of a skirt and I don't like the look of tucking them inside of my skirt. Women's tops aren't really an option, because my shoulders and arms are just too big for women's sizes.
Anyone else have problems finding a stylish way to match men's tops to skirts?

Yes.
Technically, the difference between a "shirt" and a "blouse" is the tails: shirts have tails, blouses do not. Skirts go best with a blouse worn over them, but most men's shirts (some T-shirts excepted) are actually shirts, and they have tails that need to be tucked in.
Maybe the solution is to "convert" some shirts by cutting them neatly around the waistline.

It's what Bob said.
I wear shirts with skirts all the time, and I just tuck 'em in; I find that untucked shirts look stupid (worn with tr*users or skirts). I have a few Hawaiian shirts (blouses, actually, as the hem is even all the way 'round) and wear those either in or out, but usually "out".
As far as the colours of your getup go, browns and burgundies go just fine with ivory, so I'm not sure what your wife was getting on about unless it was the untucked shirt.
